Can someone tell me why Nava's contract is 2M? I've always kind of just blindly accepted that it's 2M, but I'm updating my contracts and I can't figure out why. I see that back in 2012, old Angles won him in free agency for 1M, and his real life contract is 0.5M and that's the only transaction I've found on him.
But that also brings me to my next question.I have a few players who I've recently won in free agency. However, they are currently under arbitration. So when their arbitration figure is made, do they reprice to that number, or do they stick with the TPB contract number until they start an entirely new contract. I'm sure this is laid out clearly in the rules somewhere, but I couldn't find it. Any help would be grand.

Also, are all players under arbitration 0.5M? Or if they make over 1M in arbitration, do their contracts adjust to that? Again, another question that's likely been answered a million times, but I'm not too bright.

You are all good.
It's a really timely question. In Arbitration the player will sign a new one year contract. Not all arbitration contracts are the same.
For example, I have Jake McGee who is on $1M and will sign a new contract, hopefully not more than $3.99m.
He will submit what he wants and they will either come to an agreement or it will be decided for hem

So Austin jackson (currently 9m on a TPB contract) will reprice when he goes through arbitration this year?

And when an option is picked up on a player that is on a TPB contract, does that player stay on their TPB contract, or reprice to the cost of the option?

That player stays on TPB Contract as the option is a part of the original/existing contract. His value only changes from TPB when he signs a new contract.
